Tourmalines wide range of colours make it a very popular gemstone in its own right, but it is not commonly seen as an inclusion in most gems.
In the case of quartz, however, the black variety of tourmaline, known as Schorl, is a fairly common occurence, being known as 'Tourmalinated quartz'. 
On the other hand, finding a faceted quartz with tourmaline inclusions of another colour is a much rarer proposition.
Indicolite, or blue tourmaline is highly prized as an inclusion in transparent, colourless quartz, as are those with other brightly coloured prismatic crystals.
