Oxides are a common inclusion in quartz, as well as many other gem varieties. During a crystals growth, fissures and cracks are caused by the immense heat and pressure of the growth environment. Occasionally an oxide-bearing fluid penetrates these cracks during the crystals growth-cycle, staining the fissure with colours that you might expect from what is essentially rust... yellows, browns and reds.
